WebI don't know if you figured out your ghost problem, but I had an immigrant arrive once with a similar problem. He was already a ghost and haunted my fortress causing bad thoughts and even vomiting of some of those with weaker constitution. I think I dealt with him using a liberal application of forgotten beast webbing.

If you have a butcher's workshop set up, the kills will be set to butcher automatically, you don't have to do anything with that. Similarly if you have a tanner then the hides will be set to be tanned automatically.
